The evidence graph remains the source of truth. AI can interpret, organize, compare, and synthesize evidence, but a model output does not become a scientific source simply because a model produced it.

What makes this different from a standalone chatbot

Carry the investigation

Keep the active disease, anatomy structure, gene, pathway, drug, trial, paper, population context, hypothesis, evidence, and unresolved questions in one research context.

Explain the connection

Important graph edges should support a simple question: Why is this connected? The answer must resolve to evidence rather than inventing a plausible-sounding relationship.

Preserve disagreement

Supporting, contradicting, mixed, and unresolved evidence remain separate so synthesis does not erase scientific uncertainty.

Build continuity

Research State is designed to preserve hypotheses, evidence buckets, important entities, limitations, gaps, and versions so a saved investigation becomes more useful over time.

One question can cross many evidence domains

A biomedical question may require literature, genetics, clinical trials, pharmacology and pharmacogenomics, population evidence, anatomy context, contradiction review, regulatory evidence, and final synthesis. EvidenceHelix is designed to coordinate those capabilities behind one research experience rather than forcing the user to manually rebuild context in separate tools.

Example: kidney → lupus nephritis → mechanism/pathway → biomarkers/genes → investigated therapies → trials → population findings → contradictory evidence → cited synthesis.

Challenge My Conclusion

Good research software should not merely agree with the current hypothesis. Challenge mode is designed to search for evidence that could weaken or revise it: contradictory or negative studies, stronger conflicting studies, population differences, endpoint differences, methodology issues, dose or intervention differences, newer evidence, alternative mechanisms, and other relevant limitations.

Absence of evidence is not evidence against. EvidenceHelix should distinguish missing evidence, conflicting evidence, and evidence that genuinely argues against a claim.

Human Atlas becomes an entrance into the evidence graph

A selected anatomy structure should not end at a label. Helix Intelligence is designed so a structure can become research context and open paths into disease biology, genes, pathways, biomarkers, medications, trials, literature, population evidence, and contradictions.

The target interaction is simple: Why does this structure matter to my research? Every material answer should keep Show evidence close by.

Current implementation boundary

The current codebase contains the Helix Intelligence foundation: cross-domain research context, specialist routing contracts, structured evidence state, provenance-first connection explanations, and Challenge My Conclusion contracts. Persistent Research State, full governed retrieval, trained-model execution across specialists, independent provenance verification, and continuous evidence updates are being wired in progressively and should not be marketed as complete until their production paths are implemented and evaluated.
